According to the U.S. Department of Transportation's Bureau of Transportation Statistics, the biggest single cause of flight delays are aircraft arriving late (38.2%). Security delays account for only 0.2% of flight delays.
Security delays are defined as "delays or cancellations caused by evacuation of a terminal or concourse, re-boarding of aircraft because of security breach, inoperative screening equipment and/or long lines in excess of 29 minutes at screening areas.
According to past statistics, starting in 2003, security delays have never been above 0.3%.
